Running seperate loops for Serial vs Stand Alone

i using arduino fingerprint scanner library's "enroll" template gather fingerprints simple biometric alarm system. have written own loop alarm (simple neopixel , buzzer). how can write them "enroll" loop activate when serial plugged in, , alarm loop initiated when arduino stand alone?

this first arduino project have bit of java programming experience. college final due monday 12/18/17 appreciated.

i'm sure solution simple not familiar syntax.
